Flynn is a 2012 graduate of Valley Stream South High School, where he was a 4-year Varsity soccer player and the teams leading goal scorer. Flynn was named All-County as a senior and All-Conference his junior year. He attended Nassau CC, where he played one season of soccer, before transferring to Farmingdale State. He is the son of Kevin and Terri Shanahan.
